I say get the shorter stem

The shorter stem may unweight the front wheel a little compared to the longer stem, but it shouldn't have much effect. I don't know how you feel about seat angle, but you might also slide your seat forward a little to remain centered in the cockpit. Personally, I like a steep seat angle (and short chainstays), but then, I utilize very long cranks.

If you subscribe to the "Gary Fisher/Genesis" philosophy of frame design, you prefer a shorter stem and a long top tube anyway.

Judging from your height, I can't imagine that a 16.5 frame would have fit you. I think you got the right size frame.

Back when I had my 17.5" Mono Hog I ran it with a 90mm stem w/o any problems with the front wheel unweighting. You should be fine.
