New wheel set causing caliper/rotor clearance issue... Please help.

This morning I installed a new wheel set (Mavic 721 w/Hope Pro 2 Hubs) on my 08 Reign X2 that has a Marz 55R fork. The previous wheel set (O.E. WTBs) allowed for proper caliper alignment but after I put the new wheel set on this morning the front caliper doesn't have enough wiggle room to clear the rotor. The inside pad will not clear the rotor and it constantly rubs.

    Here is my question:

Would it be a terrible idea to use a rat-tail file and shave just enough material out of the caliper mounting bolt holes to give me the clearance i need? The previous wheel set had a lot of slop in the hub and definitely fit different. The new wheel set has a nice firm fit with way less play than the previous set.

    Thank you for any input.
I smile because I have no idea what's going on.
