Bicycle shorts that have a chamois you don't wear underwear. Really bad chafing if you do.

Yup, just think of the liner as your underwear. The whole point and design of the form fitting liner and chamois is to reduce chafing. Cotton underwear will quickly get annoyingly wet & squishy and the seams will rub in all the wrong places.

    shorts/liner

I have to say that I always wear underwear under my padded shorts.

I wear athletic type wicking boxer briefs under the padded shorts and it keeps everything in place. I tried without once and felt like stuff was just going to move around too much and get pinched.

Yes it may be hotter, but way more support. Plus I always wear baggies anyway.

You could just wear non-padded shorts and use Pearl Izumi's Liner Shorts, or something similar from another brand, and get the best possible result. They're plenty supportive, breathable, and wicking, and they function a lot better than shorts with chamois built in just because the chamois is always exactly where it needs to be and never needs adjusting.

If the chamois moves around...then the shorts may be too big. It needs to fit close to the body.

On the MTB...I wear my roadie bib shorts under the baggies.
