Where does the axle belong in the cross check dropouts?

    anywhere

If you're using gears I would pull the axle as far back in the drop as it'll go. If single speeding then as far back as the chain will allow. As long as you have plenty off dropout metal to tighten the QR to you should be fine.

    Have fun-that's an awesome bike!

I run mine about as far forward as possible, and I run gears. And I use a QR. No real reason, just how I roll...

Yeah you can put the axle anythere but obviously, make sure the hub face is fully supported (so not right at the very very front). Ran mine with gears, singlespeed, bolt-up and QR, no issue wherever you put the wheel. I use an axle stop (in the threaded hole at back of dropout) to help when positioning the wheel, just make sure they are well greased or they will seize and you'll never get them out.
