Moots YBB Retrofitted For Discs Problems?

Got a Moots YBB in the shop that was recently retro-fitted by Moots for disc brakes, and now the rider has brought the bike in twice in the last three weeks to have the rear disc rotor trued. He's running XTR hydraulics with a 160mm rotor, and it's shimmed, but any other shims will make too much of a difference to help the problem. Wondering two things: anyone with a 26" YBB had nightmares dealing with retrofitted disc brakes? And could it possibly be frame flex causing the misalignment? Haven't ridden with the guy so I don't know his exact technique, but he's not racing downhill or anything, and generally the front rotor experiences the most abuse, not the rear. Thanks for your time and any help or experience.
I don't believe anything, but I have many suspicions.

I have a Smoothie that was retrofitted for discs and have had no problems whatsoever. I would wonder how anything to do with the mount would cause the rotor to rub? Is the wheel moving in the frame causing misalighment?or is the rotor getting bent when he leans the bike against something that keeps causing damage?

Can't speak to the guy's riding technique since I haven't ridden with him, so unfortunately all I can do is see if there is an issue with the caliper and or mount and its relationship with the rotor. Really just wanted to see if there was any anecdotal evidence regarding this as an issue for anyone else. We'll see what happens in the next couple rides.
