Not quite sure what the bottom hole is, but the top hole looks like it's for internal cable routing for the rear derailleur.

    Nothing.

The bottom one is part of the dropout forging, GT have made them like that for years and it's largely aesthetic.

Top one is where they hold the seat and chain stays together before welding.

bottom one is decoration, though it looks like they put a vent in there for the chainstay.

the upper one... my gf's gt has a threaded hole there, which I believe is for a rack. I guess it's possible that was a welding fixture, but the one I'm looking at definitely had a tap through it after welding.

Yep. Also, welding together two sealed tubes is a bad idea. Heat up the air inside and if there's nowhere for it to expand, you get trouble. Little holes prevent those problems.

Newbs. You got the little hole and the big hole, in between's the taint. If'n you don't know what they're for I can't help ya!

Thats called the "contaminate your bottom bracket hole". My chainstays are open on the rear ends. My bottom bracket shell has holes leading to said chainstays. If water gets in the rear of the chainstays it travels to and pools in the bb shell.
