I have some Magura Marta 160 mm on the rear. When I climb, get this squeak sound. It goes away with I pull the break a little, then comes back when I release it. It does not appear to be slowing me, but it is annoying and distracting.
When the bike is in the stand, the brake is fine.:madman:
I have had the wheel trued, thinking that maybe a contributing factor. It didnt change anything.
The wheel is a Mavic 819 with a Chris King hub and Fun Bolts.
My LBS suggested I shim the brake a little so the rotor rubs slightly on the stand, but it's centered when loaded.
On my bike... If I'm riding on the flat and move all my weight back, it squeaks. If I lean way forward, it's perfectly quiet. I've done a bunch of investigating, and I think it's the hub flexing under the weight and pulling the rotor in.
When it's squeaking, try leaning your bike to each side. You should notice that it only squeaks on one side. You can then adjust the rotor / caliper accordingly.
I had the exact same problem of the rotor touching the brake pad exactly as you have described it. Couldn't correct it myself so as a last resort started talking to shop mechanics. One told me to switch to a Shimano quick release stating they hold better/tighter than any other. I dismissed this idea until another mechanic told me the same thing. (Other mechanics blamed my hubs saying they were flexing). I put a Shimano QR on and the brake has not squeaked since! I would try this first.
Another thing to check is the distance of your pads from the rotor. It should be nearly equal but if one pad is clearly dominant (moves towards the rotor before the other does) you might try aligning the brake a little away from the dominant pad so both pads meet the rotor at the same time.

I have had the swingarm bearings checked and they are fine. I may just try and realign it with a .2 mm spacer and see if that works. It's more annoying than anything.
I don't have experience with Magura brakes but I had a problem like yours on my Kona Dawg and the rear Hayes brakes.
The little spring that holds the pad to the piston was lose and a bit distorted.
After hard braking when I released the brake I could sometimes hear the pad slightly rubbing against the disc.
I fitted a new spring and the rubbing was gone.
