It appears that the Elite has a 142x12 rear axle but the base model doesn't mention it. Does this mean the base model has last years 135mm axle?
It also looks like the Elite has 15mm QR front and the base model uses a 9mm QR.
Any help appreciated.

Andy, you are mostly correct in your observations. The base SF100 does use the 2012 ABP Convert, but comes set up for standard 135 hubs. The frame can be converted by changing the dropout hardware. The fork is standard 100x9 open dropouts. Yes, the Elite is 142x12 and QR15.
Thanks Blunderbuss! That was what I assumed as I knew the elite and pro were advertised 'convertible'. So if I order the base SF100 and want to run 142x12 do I need to order some dropout hardware from Trek? It looks like you are a trek dealer. I have heard the 15.5" pro SF 100 is unavailable for awhile. Is the elite available in 15.5"? or just the base model?

Yes, any Trek dealer can order the dropout hardware and the axle. You'll need a wheel also, the hub is Shimano 525 which is not convertable. Only the base seems to be available right now in 15.5, and there are only a couple left. I'm not seeing dates listed for the Elite and Pro, but your lbs should be able to call and get more info.
